These temp files are a side effect of a particular Windows API call that the Authenticator uses in order to determine if it can write to the temp folder. Generally, some issue with permissions is preventing it from deleting these files afterwards. However, the simplest resolution for this is to update the Authenticator to 2.0.10 - this version stops using that API call, and so this problem will stop.
